The six-year-old victim suffered serious injuries, including a broken back and brain trauma.
He will appear at crown court later this month.
Alexander Lewis-Ranwell was remanded in custody.
June Jones was found dead in her home.
The alleged victim is said to be a childhood friend of the pair.
